Locals used to call the temple Wat Ta Khun or Wat Nop Pho Khun. According to local accounts, two lay devotees, a father and son named Ta Nop and Ta Khun, gave about 12 rai of land to build it, and it was named Wat Nop Pho Khun in their memory.

It became an official temple in 1782, received its royal grant for an ordination hall boundary (wisungkhamsima) in 1794, and was renamed Wat Thong Nopphakhun in 1921.

The temple grounds host the Wat Thong Nopphakhun waterside market, built by the temple together with the surrounding community. It features a bridge over the canal, boats, and rafts made from recycled plastic bottles and plastic oil jerrycans.
